I couldn't run the AQWA solver due to these issues. Could anyone provide suggestion to solve them?

There few aspects in the query. The first one being that the geometry has no diffracting elements and therefore, no internal lids can be created by the solver.
So, either the geometry is above the waterline or the geometry was not cut at the waterline (which is a requirement to discriminate diffracting from non-diffracting elements) or in Aqwa, the surface below the water surface were not set as diffracting (click on the part of your geometry – the part detail panel will show up and select “diffracting” as the surface type).
Also, one thing to consider: if the waterline is exactly at the surface of the top polygonal shape (mark with the magenta cross), this surface should be flag as non-diffracting in Aqwa.
We also recommend to use space claim rather than design modeller.
