If you use FDE to simulate the modal fields in the XY plane, are the fields normalized such that the following equation is true?

I am not sure what do you mean about this. the normalization is max(abs(Ex)^2+abs(Ey)^+abs(Ez)^2)==1 (V/m)^2. so Ex, Ey and Ez have the unit of V/m.
In FDE, the mode electric intensity is normalized with maximum value of 1, eg max(abs(E)^2=1; and in EME, each cell gives modes with the normalization you expressed, for accurate calculation of the S parameters.
