Just apply it so you get the correct pressure distr. (we do not need to think some much about it) - so if we have a positive sign on the hydr. acc., it is applied below the free surface location, as seen in the first image below, and applied above the free surface location if you use negative sign for the hydr. acceleration (see second image below).
