In Fluent the merge typically takes the label of the largest surface. In Fluent Meshing I think it's the first label it sees, but you'd need to experiment as the defaults were reviewed when the workflows went in.
Why are you needing to merge the prism and poly cells? Surely Fluent Meshing is creating a single cell zone?
