You can define such a structure with holes inside (applicable to CHARGE) by overlapping objects with appropiate assigned materials and mesh order. For example to create a silicon block with cylindrical hole, define a rectangle with silicon as assigned material and a cylinder inside with air as the material. Then make sure the mesh order of the hole object is smaller (e.g. 1) compared to the structure (e.g. 2). This ensures the hole takes priority in the overlapping region. You can switch to partition mode to check whether the materials and geometries are defined as intended.

An alternative way is to use the polygon object to exactly specify the coordinates of the block to define the void inside. This approach is used for defining the photonic crystal in this example
