You've inadvertently altered the workflow and Workbench then deletes all "obsolete" files to let you re-run. If you export the case when you've set up the model you can run Fluent outside of Workbench. Pretty much WB is only used for parametric runs now, and even those are gradually moving to Fluent or other tools.
