In File>Preferences>General change File I/O to Legacy. You're writing out a lot of files and if there are any hiccups it can cause problems: HDF is more efficient but if any coupling steps get delayed it can go wrong. Also check network traffic and if anything else is running on the PC/cluster as random acts of IT cause all sorts of issues.
