  explaination for sinosudial pattern in plotting difference between reflactance at different heights for two silicon via?

  You are plotting the difference of reflection? or the far field?
  Since this is difference, positive and negative are normal.
  I would suggest that you use a local override to the vias with the largest height (0.1um from the figure) so to keep the mesh without change when the height changes. Make sure those heights have integer number of mesh size to preserve the interface the same.
