I have setup multiple perodic structures but I can only access the first row via script.

How can I modify other periodic groups with script, the periodic group in 2, 3,4.

I can only modify the first row with 

set('start cell group', 1);

set('end cell group', 2);

set('periods',1000);

You can use this to find all parameters that you can set through script:

 ?setnamed("EME");

for group span, you can set matrix

span=[1e-05; 
3.2e-05  ;
1e-05  ],

then

setnamed("EME","group spans",span);

other quantities are similar. Please try.
