The minimum quality of my mesh is about 0.01 but only 0.1% of my elements are with this low quality. About 90% of my elements are having 0.9 orthogonal quality. Is this element quality enough? can I proceed with simulation?

ideally you should have min orthogonal quality more than 0.1.
practically depending on application, you can use 0.01.

on simple applications where not much of physics involved and you are interested in only average flow conditions.

My geometry is a wavy cylinder. I am getting good quality when I am reducing element size but then I am not getting the wave properly. I am having a total of 21 lakhs elements in which 0.1% is below 0.01 quality.

what models you are using.
it is better to improve mesh at least to 0.05 or 0.07.
