What does a negative monitor value(transmission，reflection) mean?

  Not sure what this is, which software (HFSS,etc), and if you are showing reflection coefficients, but a negative value might mean that you get a phase change also of 180 degrees.
  I suppose this is HFSS or Zemax or Lumerical tools that you are using - post this in the electronics forum if you need further assistance.
